Can I make the choice myself regarding where I file my taxes? Cape Verde, where I will be living, or the Netherlands for the company I will be working for?

You only pay taxes in Cape Verde on income you receive from a Cape Verdean company (i.e., one that is registered in CV)! If you are paid by a foreign company that is not registered in Cape Verde then Cape Verde has no way to know what income you are receiving from such a company. In other words, it's not a choice you can make.
In addition, any company registered in Cape Verde is required to register all its employees in CV and are required to WITHHOLD income taxes from the salaries of those employees and remit them directly to the CV government. This is why even Cape Verdeans do not concern themselves with the payment of income taxes. If they are supposed to pay taxes, then the company is required to deduct those taxes and send to the state. So they never see the income taxes as it never enters their hands.
Finally, if you own a Cape Verdean registered company, that is the only time you will be required to pay taxes that you withhold from all the companies employees and on the income of the company itself.
