If I  live in Mariitius but earn my salary in South Africa can I apply for a permanent resident permit and where would I be taxed - in SOuth Africa or Mauritius? As I am self-employed, could I register as self-employed in Mauritius and qualify for a residence permit??

if you live and work in Mauritius, you would pay your taxes here ;)

you should have a look to the  Mauritius expat guidevisas and work section.
