I think this is normal.
If my interpretation is correct, the 6 month validity of your work permit refer to the time frame which this permit / visa can be used to enter Bahrain for work.
Once you arrive to Bahrain and complete all the necessary immigration procedures; you will be issued a 2 years Residence Permit.
