In my case my visa is valid until the end of 2021, but my wife's passport was valid until the July 2019, therefore we got our MM2H visa, my wife's visa was valid until July 2019.

Since we are not living in Malaysia, we could not go to Malaysia after we received my wife's new passport last year.  Therefore, currently my wife's MM2H visa have been expired.  In any case next year I need to visit Malaysias with my new passport to stamp the extinction of another 10 years.

What is the best option to renew my wife's MM2H visa in her new passport?

I think that she has to submit it in person. She is under YOUR MM2H I assume (are you the Principal?). I o then I would not think there would be an issue in transferring the visa into her new passport.

You mention the extinction of another 10 years...of your passport or of your MM2H (a renewal)?

Everything now is handled by the Ministry of Immigration currently. Old and new passports need to be provided. I'm unclear why you wife would have a different expiration date for her MM2H visa than you? Didn't you apply at the same time under the same application (with you as principle)?

Both, my pass is going to expire expire and also the visa, so I will get a new passport and apply for another 10 years MM2H

Yes, we applied at the same time, but my wife's passport was valid only for 9 years at the time of getting the visa

If your wife was only given 9 years based on the earlier expiry date of her passport, and you plan to visit Malaysia next year, then will the first 10 years of MM2H already be completed? I would bring old passports and new for both of you along with all the important documentation for your first MM2H and apply together in person for the renewal of your MM2H.
