Hi all; my visa was cancelled online but not in my passport; now my new company asks me to cancel the visa again this time around in my passport before putting their visa; I would like to know if it is necessary and how to do it ?

Actually it should have been done by your previous employer, visit LMRA and they should be able to help

It is not necessary. Some companies are stuck in the past.
Any NPRA counter should be able to do it as all it requires is someone stamping it cancelled 
.
