Quick question....if you have stayed 90 days in Brazil and had your 90 day extension approved can you leave and have your extension paused or does the remaining days continue to countdown as you are out of the country?

Yes, the count stops as soon as the Immigration Officer reads the traveler's passport into the system on departure, and the remaining days will be available on return. This is automatic at an airport; if exiting at a land border, the traveler should make sure that the exit is processed and recorded.
