Adding my name in my son's birth certificate

I am married to a Brazilian and have a son 2 yrs old.

Can I add my name as his father in the birth certificate with my Brazilian marriage certificate. I have RNM and CPF, soon I will be applying for naturalization also.

The marriage took place after his birth.

Assuming that the space for the name of the father is blank on your son's Birth Certificate, yes, you can.  Or more precisely, your wife can, and you can and should go with her and confirm that you want your name to be added.  You and she need to take the Birth Certificate, your identification documents, and hers to the cartório where you son's birth is registered, and your wife should request to have your name added.  Your consent is required, which will be easy to provide because you'll be present.  There should be no charge for this service.
