You dont give too much information about what you want: Do you already have a PhD or are actually trying to apply for a Phd programme(for which you need an MSc)? What topic(s) are you interested in?
Whichewer: many open positions (meaning: there is a salary/stipend) for PhD or Postdoctoral level are advertised in various websites, also check the websites of institutes or the research groups themselves.

The best or most reputed universieties are the two big ones in Munnich (TUM and LMU), the 'ancient' universities in Göttingen and Heidelberg, but a lot of others are very good as well, e.g. Humboldt Uni Berlin, Freie Uni Berlin. In engineering, TU Darmstadt, among others.
But you there is of course research going on in many research institutions outside universities, and these are typically better funded. Most well known is the Max Planck Society (consisting of ca. 80 large institutes), and the Helmholtz Association.
You should know that most of the research in the academic environment (as opposed in industry) is gound on in 'research groups' associated with a PI (Professor or 'group leader' ). It is this group of people and the personality of 'The Boss' which will influence your everyday work, the institution is secondary.

In any case, be aware that for most open positions advertised on the internet, lots of applications are sent from India, Pakistan, etc. It is annoying that many of these applications are mass-mailed, i.e the applicant did not really care to read the position's profile, the group's scientific publications and adjust his application material accordingly. Big mistake. I also hear, many young people from India write applications in a style not appropriate in Europe - search for tutorials like 'science CV' or 'application material Science'. Best if you can get a friend doing/finishing a PhD in Europe, US, Australia, etc. to review your CV/application.
