If i and my filipina national wife fly from manila to kota kinabalu round trip. Can i request the 1 year visa stamp in my passport with our marriage certificate. I am American citizen

Yes you can. With your wife present with you along with your marriage certificate, there will be no problem.

That won't be also bad. But it involves procedure and a little bit of waiting. So it will depend on how fast or slow you want things. Fly out and back in is the the quickest here.
