Does it also mean that my EP is rejected as well? No letter or words from MOM with regards to EP. (My company assumes MOM won't assign me with EP)

The s-pass letter said I'm rejected for s-pass due to insufficient quota.

I am a local uni grad with > 3300 salary, frankly I did not think my application could be rejected.

Your company can only have lodged one application, either for EP with the option to consider S-Pass if ineligible for EP, or for S-Pass right away. In both cases, your won't get an EP if the S-Pass is rejected.
But your company should contact MoM to confirm.
